new shoes have some kind of mark on them

I just got these shoes and noticed the left one has some kind of mark in the middle. It almost looks like water got on it and messed with the leather. I did use them the other day when it was raining, but I used this boot covers on them (they are pretty long too, almost to my knees). I checked, and there wasn't any holes or anything. so I'm not sure what happened. any ideas?

I posted some pics. it's the spot in the middle. looks like a ripple or something..
