First, the size of the knot depends as much on the thickness of the tie as it does on the knot. If you get slightly less "substantial" ties, the knot will be much smaller.
Or, if the tie is bespoke, you can have the narrow part used for the knot made to be longer, then you can tie the same knot but with a shorter wide end without the knot having to use the wider part of the tie which can make the knot larger.

Only changing the length isn't necessarily the answer, as he says it is already the right length for when worn without a waistcoat, but needs to be tied shorter when worn with the waistcoat. You could make the tie shorter, and just have the narrow end rather short when worn without a waistcoat, and/or you can modify the shape of the tie for shorter tying as described above.
