Is it a bad idea to buy shoes a half size too big and use insoles. My knees hurt when I'm not in sneakers after a long day so those insoles really help.

Also, I have small feet and mens insoles in a size 6.5 is tough. Are mens and womens replacement insoles made the same, just different size?

Perfectly fine to do. I have several pair of shoes that are 1/2 size large.
Comfort is paramount. Do what must be done. You may also try thicker socks if you haven't already.

I do the same thing not only for comfort but fit as well. I have a fairly low instep and interior volume is usually a problem for me. If I size down it's too short and cramps my toes, but the right length usually means too much space above my foot, so I can't cinch it closed tight enough. I usually use superfeet insoles and cut/trim the front since I really only want the arch support and the heel cup.

You may also want to check with a foot doctor and consider orthotics.
More cushioning is not automatically better for your feet/knees/legs.
