Waistcoat/Tie Etiquette

So I've recently taken to wearing the three piece suit which is all good.

I'm not hugely tall (5'11") so when tied properly my tie comes down to my belt or sometimes just a smidge bellow. The problem is that during the day the shifting of my waistcoat often leads to the tip of the tie showing between the bottom buttons. I've begun tucking my tie into my trousers with my shirt to stop this happening but it makes me feel sullied, like im crapping on the sartorial bible.

Anyone care to offer advice or vindication?

Note: Because of my height I can't tie my tie shorter as the knot gets to be very large.

The best thing is to get shorter ties, but other than that, you're doing the only practical thing which is to tuck the tie in.

I'm more worried about you wearing a belt with a vest.

You could try tucking the tie into your shirt (between two buttons near the bottom) rather than your trousers. This might create a bump though - I only ever did it during science classes at school.

Or get used to "the tuck."

I disagree with this premise. First, the size of the knot depends as much on the thickness of the tie as it does on the knot. If you get slightly less "substantial" ties, the knot will be much smaller. Second, there are lots of different tie knots. You don't have to go from a FIH to a windsor in one step. For example, there is a knot I use sometimes (I can't recall the name) which is just a FIH wrapped around twice instead of once. The knot is only slightly larger than a FIH and ought to solve your problem perfectly.

Just clip off the end of the tie with a pair of scissors

In my defence, I'm only 21 and my testicles have yet to swell to the vox-like proportions that would enable my to wear braces without gettin beaten to death by my peers.

That shouldn't be an issue, because the braces will remain hidden under the waistcoat. If you want to wear a three-piece suit - and wear it well - braces are essential.

There's no problem with tucking your tie into your trousers under a waistcoat. I usually tie a shorter tie so that the blade's just clear of my trouser waistband, but this invariably leaves the tail hanging below the blade, so that requires tucking in.
