Still not sure I follow. All items sold from store that isn't domestic to Japan are sold via the HK entity. There are still fixed costs to import the good from JP to HK (if the good was imported, most shoes aren't) before it's sent along to EU or another destination. You might not pay VAT or any tax involved in sale, but customs/costs into HK will still need to be paid and included in the retail price.

Thanks for the replies and insight. I didn't know delivery in Europe would be shipped from HK. That explains why the retail price is higher. I guess i don't understand why the setup is that way - why not just ship directly from JP to Europe and save the customers the premium.
Anyway I'll just use a proxyservice.

Right but you're talking about VAT, not customs/duties. VAT is tax that's added after the customs/duties.

Possibly. I get confused! Either way it's still high and normally you'll be charged the customs and duties again by HMRC in the UK. So that's the issue. They don't just charge tax.
