I was wondering if there is a formula to the shirt to suit ratio? Ok we know the length should be half inch short on the suit vs the shirt, but what about waist measruments, chest, etc...should they be equal on the suit to shirt or suit be slightly bigger to compensate for room?

There really is no ratio here; you should just try on the various sizes and wear what fits. Generally, you are going to be the same size in a suit and a shirt. I believe the neck size on the shirt is also going to dictate the chest size. Here is an example of a sizing chart: http://www.mybarong2.com/size-chart-mens-wear-art-3.html

You will not want to size up on the suit jacket, as the jacket is already sized to account for someone wearing a shirt. If you plan on wearing sweaters under the jacket, then you may need to size up, but I would try the suit jacket on with the proper shirt/sweater/etc. to ensure everything fits.

basically the shirt should fit you very well because it's the first thing you put on before the suit. Excess fabric on the shirt creates wrinkling and would look bulky beneath the suit.

Nope. The shirt measurements are always larger that the actual measurements of a jacket. Shirting materia lis light and it will fit comfortably under a jacket.
