Does C&J make anything that's close to an oxblood or very dark burgundy color?
Only in cordovan, unfortunately.
They use also burgundy cavalry calf, semi-corrected grain

I have mine...which leads me to a question...are there specially designed shoe trees for short boots like my Skyes?

Those were John Lobb St James bespoke trees, and they cost more than your C&J shoes.
Just use your regular shoe tree for the short boots.
