Okay, I have been using the following conditioner on my brown shoes for awhile. The lotion is a brownish color but it says it can be used on all colors of leather.

(the second pic - Leather lotion)

I just tried it for the first time on a new pair of black shoes and the rag that I use to wipe it on becomes covered with the black ( I assume polish) from the shoe. This did not happen with my brown shoes. Is this only because of the freshness of the polish or should I not be using it on my black shoes?

I use the Kiwi waxes but I do not use their other products. I would be a little worried (With no knowledge to back this up) that this would dry the leather.

No it wouldn't. If you fear dry leather use a wet cloth from time to time.
