My paranoid story about my new shoes:

So I got some new shoes and put a different brand's shoe tree in them and had to force it a bit. I noticed a (about inch long) thread coming out of the monk strap. Not sure if the shoes came that way or if I did that. Thoughts? I cut it down a bit and I can add a photo if that would help. When I say force I don't mean like iron man type stuff like I put an amount of force a small child could use.

You should be fine it's most likely left over from the factory and QC didn't nip it.

Thanks. So I have four monk straps made with two layers of leather (AE). One is fraying away from the strap (the soft layer) and one is tearing toward the stitching. Should I use nail clippers and trip down the tear so it doesn't get caught on the buckle and get worse?

Get on with life and cease being paranoid/anal, little good comes of either.
