Looks fine to me. In fact, that colour-combo is almost a uniform for Sunday morning casual church services around here (sometimes with a blue blazer in cooler months).

HOWEVER, I think you may have already answered your own question - if the missus says they don't match, effectively - THEY DON'T MATCH (at least for you).

I don't think they're the best pairing though not horrible, kind of much of a deeper greenish hue for me. What about a lighter shade of blue, or a lighter shade of pants (cement, or british khaki maybe)?

But then french blue and drab khaki remind me of when I see this combo done wrong so often with horribly fitting clothes in the bus casual workplace.

It's not that they don't go together but rather that you end up looking like you work at Best Buy. Too unimaginative and characteristic of guys who are afraid to wear anything patterned or colorful - you can do better!

I seldom say this with respect to men's clothing, but I suggest you listen to your wife on this one.

Why not get a few crisp white oxford cloth shirts to wear with your khakis? Why not add one pink and one lavender shirt too? Wear them with brown shoes and a brown belt. If you want to show more style wear brown suede shoes. You might also consider a nice grey sweater.

Avoid the black leather and khaki pant look of early 2000.

If you like that blue color, it should go with those trousers. If the wife does not like it, though, I would defer to that opinion and do something else.

I also find french blue kind of grating right now. It's not as bad as the black shirt. It seems to me that, at the moment, both are favorites with men who do not wear them well. Maybe your wife is sick of french blue too.

I'd rather wear dark denims with those shirts, GT.

Pale blue shirt + khakis = classic men's casual combination, but as with all classic looks it is quite difficult to get the perfect balance, or to avoid looking like Monsieur Average. If your wife says the colours aren't working, ask her which matches she prefers.

Also look for slimmer khakis, that always helps.

+1. And darker, if possible.

Darker khakis with a darker blue shirt usually tends to look more sharp than a lighter one.

That said, I'm dressed in khakis and a light blue shirt with white stripes, brown/burgundy belt and AE burgundy MacNeil cordovan shoes, with a cream sweater vest. I've already been complimented on the look, so...
