I know it's stupid but I don't know how to wear jeans/pants

Ok the waist. I used to ALWAYS wear pants with the waist directly below the stomach, like right where my legs started.
Apparently the waist is actually something that covers part of the stomach, like near the belly button.

Now am I supposed to pull pants up as far as they can comfortably go.. which means pushing my male parts to one side of one pant leg.. or right to the bottom of my male parts?

I'm so confused
I have some low rise jeans that I could pull as high as my belly button.

First of all Mr. Tyrone fig, we don't call them Male Parts around here. You can call them genitalia and you will still be considered respectable here but refer to them as dick and balls which is what they are.
Remember, It's worse to be a dick than to have one.
Ok. Now to how pants should fit. As a rule, a dress pants waist band should hit just about were the pelvis bone is on your hips. Granted a lower rise trouser will fall a little below that. If you are wearing pleated pants, the pleats should fall cleanly from the waist band down and not break or puff out, that would indicate that you are wearing them to low on the belly and the belly is pushing them down.
Observe if the crotch and seat of the pant is fitting snugly around its "Parts" and not drooping away from those "Parts".
Jeans are a different story and everybody likes to wear them differently. However, you should never pull your your jeans up anywhere near your navel. If you are, your getting a wicked wedgie and your "Parts" must be suffering badly. I would say that somewhere below the pelvis bone at hips would be comfortable. But hey, look in the mirror and see what looks good to you. Observe others in how they wear theirs. It's finding your style that will bring you into your comfort zone about how you will wear them.

that will look awful. don't do that. I suspect that these jeans are actually too big for you, as it should be very difficult or impossible to do that with low rise jeans that fit well.

I wear my pants on the lower part of my body, one leg in each pants leg. I usually button and zip them where there's the fly (fly-is that what it's called, the thingy with the zipper or in the case of some jeans and cargos, buttons?). Sorry but I'm suddenly wondering if I'm doing it correctly.

Post a step-by-step illustrated instruction manual, please, with the variety of waists. Make sure to put special attention to zipping and buttoning, and I look forward to the "how to remove pants" guide that will be sure to come.

Generally jeans are worn lower then pants. It really depends on the cut of the pants though. Jeans should sit snug (yet still allowing for movement/comfort) around your butt and crotch, if you have a ton of empty space then your either wearing them too low or have the wrong cut of jeans for your body.
