It left lighter, discolored blemishes in a few areas of the shoes.

I used AE conditioner and followed with polish.

Does anyone know why this happened?

Disclaimer: This was my first shine and I could have done some things incorrectly.

Look at the right (left foot) shoe - it became discolored right above the toe.

Did you leave it on there for too long? I once applied Saphir conditioner to a pair of shoes, then jumped up to answer the door. Hung out with a friend for a bit, returned to my shoes, and noticed that I hadn't rubbed the conditioner in all the way. The parts where it was left sitting ended up leaving light spots.

I sent it back to the maker (Saint Crispins) for repair. They basically had to restain the color, which meant I had a darker tone.

I squeezed out too much conditioner so I wiped some on one shoe while polishing the other. If I had to estimate, it was on there for about 2 minutes before starting to rub it in.

IMO nothing to worry about. These shoes have an applied polish 'patina' which will naturally 'morph' with time.

The conditioner probably just lifted up a little of the previous layer of darker polish.

You could give them another coat of brown polish if you like.

Yes, as I was applying the conditioner, the cloth turned brown. So, does that mean it's not removing the stain but the polish applied by the manufacturer?
