According to the measurement charts, it looks like the S610LX fits a fair amount looser in the thigh than the S003JP. They both use the same weight denim, but with different types of cotton. The S003JP seems to have nicer cosmetic details, though that is certainly a matter of opinion.

I feel that there's so much room in the top block and the thighs. soaked for one hour with hottest tap water. what should i do? should i sell and resize?

2nd time around i size right, TTS. tho' the denim possesses [potential] stretch, it will stay tight unless forced to stretch out. imo, you should keep them & just do preiod warm soak when necessary.
I agree, I would do at least another hot soak or two before you decide. One hot soak isn't going to get all of the shrinkage out of a pair of Samurais.

For example, if my true waist is 32 and the waist of the jeans is 32, but the tag says 31/33, I should be ok getting it. I know there are myriad of other variables such as sanforized vs. unsanforized, stretching, skrinking (famous for Samurai). Am I in the clear?

dawei94 is correct, TTS means buying a tag size that matches your true waist measurement. Omega Man, in your example, you are sizing down 1, because you are buying a tag size that is 1 size smaller than your true waist measurement. The actual waist measurement of the jeans is irrelevant as far as TTS goes.
