Does the sole of these Chukkas make them too casual for odd trousers

These Chukkas seem to be sleek enough for flannel trousers and an oxford button down, but I am wondering if the commando sole eliminates them from being worn with them.  What is your opinion?

One may always "go commando" with or without flannel trousers.

I see no issue wearing those shoes with flannel trousers and an oxford cloth shirt. Unless you're dealing with sneakers or even more casual shoes, you're not going to have an issue wearing shoes like that in any outfit that doesn't involve wearing a tie. Depending on how concerned you are about matching the formality of your footwear to the formality of the rest of what you are wearing, you might be more judicious when you're wearing a tie. Those look like lovely shoes, though. Enjoy.
