I'm not sure why so many people have issues with this scene... Some try to justify it as a deeper Vickers lived under her father's shadow her whole life and then his dream squishes her like a bug/theme of not matter what you may think of yourself you are very unimportant in the grand scheme of things, but for me it simply comes down to this:
First, lets remember Vickers has never even left the ship before, she only suited up once and walked out to the loading dock! The ship was her castle of security, she (/her father) even had her own life support chamber, and now it's all gone for her. They said she could survive in the pod for two years, but it took two years just to get there, so... her thoughts are probably along the lines of, "Omg, I'm going to die here! Not me, how can this possibly happen to me??? I was going home!" Then in this probably very panic filled state the ship(s) start crashing down around her. She's probably scared and emotional as hell, not the time when human beings are the most logical. Plus the ship crashes down, then rolls one way, then tips another. All the while pieces of the Prometheus are raining down and crashing all around her... it isn't just the big ship that could kill her, and I'm sure it isn't the easiest to see everything in that suit. So, rather then stand there and look around while fireballs crash all around her she just takes off running away from it all as fast as she can, simple as that.
