FWIW, you're never going to get 100% of what you want in Alden footwear in shell to your specs, maybe try Carmina or AE if you want true MTO.

I'm sure there are many people who get exactly what they want in Alden shell shoes and boots.  They make many models with lots of variations (within the scope of their lasts of course).  It's not like the make-up I am looking for is so outlandish.  I'm actually surprised that a boot that is one of their most popular models (J Crew PCT) is not made in black (whether PCT or straight tip) by anyone.  Of course since we know it is not made, you are correct that I will not get it at this point, unless I add the eyelets after market.

Actually Leffot makes a Black Naval Boot, which is essentially the JCrew in Black.

Is there anyone out there ordering/stocking an Indy in snuff suede with a lug sole? The Leather Soul version was perfect, but they're no longer available and LS isn't ordering them again.

What size are you looking for? The Union Hill indy boot from Need supply is close to what you want but with brass eyelets and hooks. Need Supply restocks it pretty regularly so you can keep your eyes on it if your size are not available.

FYI, Alden actually named that (leather + rubber) sole, the commando sole. The lug sole from Alden is in pure rubber, like this

Yeah, I've kept that one on my radar.

 

I really prefer the darker snuff suede, ideally with speed hooks and either lug or Commando sole. Size 9.5D on the Trubalance.

They are essentially going to be dark at this point, as that is what Alden is carrying right now.
