The outer seam would be simple, but wouldn't it look/feel weird if only altered on the outer seam, especially for bootcut/flared jeans?
Usually they go along the outside as you've mentioned, but I think either seam can be cut. It really is not noticable afterward unless the grain or wash is significantly different on different sides of the seam. As far as the shape, there is nothing out of the ordinary.
