The spices only go in for the last ten minutes or so (depending on what they are and how much you're using), then they're filtered out. Most spices would be WAY overpowering if left in during the ferment.
They did this again in ep5 btw. They even made a point of saying how they had an hour to get all the ingredients in for the boil. I think its on these specialty ancient brews of theirs that it gets confusing.
