I would return them based upon the scrape.  You just don't see that kind of thing on new shoes, especially Allen Edmonds.  But, even the best products sometimes have issues and I'm sure they would have no issue performing an even swap.  This color and model is my next shoe (late summer, perhaps?) :)

AE has great customer service, so I'm sure they'd be horrified that those ended up leaving the factory/store and replace them.

Factory seconds from AE Flatiron; I came across them online and was wondering if it is worth the money to pick up if that scrap is reparable.

Whoa, good eye!

Yeah, I would pass. You could certainly make the scrape a bit less noticeable, but it will always be there--can't polish out damage to the leather.

Purchasing Factory Seconds means accepting flaws as I am sure you know. That said, a cobbler might be able to buff this down somewhat but not remove it. Considering most people will only see the tops of the shoes, I wouldn't be concerned about it. It just adds character. Personally, I enjoy every scrape and scar I have put on my shoes. They always buff up pretty and those lines, like the lines on my face, show that I have lived life rugged and free. This line wouldn't bother me in the least. It may be a concern if it were clear across the top of the shoe but this scar is safe enough. That's how I see it anyway.
