Well, they own Gary Fisher, so I suppose it depends on what you mean by "Trek"

I am not sure if I am tall enough for a 29er with a 31" inseam.

From what I have read. They are slower but smother than a 26er.

no, they'd run faster than sixers

So you are saying 29er are better for trail riding?

The articles I have been reading are saying that 26er have more control and faster. But 29ers are easier to climb with and go over stuff but are heavier and more difficult to steer.

I just don't know what to get.

you really have to visit a local bike shop and try out the bikes and get the one that you think is best for you. and in my experience, bike shop people are one of the friendliest around and are one of the most generous in giving out honest answers to your questions.

29'ers are the 700 wheel'd bikes, right? If so, I have a '96 Trek 730 hybrid that's a 29'er. Running 700 x 35 tires right now, it works great on everything but really wet and muddy trails. Oh, and I definitely did some sliding on a really sandy high-speed sweeper this last week, not scary or anything but some wider knobbies would have definitely stuck it out better. Personally, I find 29'ers to be better for most trails.

29ers roll over obstacles better. I currently have a Trek 6500 (26'er). If I were to get another hardtail if would be a 29er (or possible a 69er). If I get a full suspension bike it will most likely be a 26er.
