I think it's hard to compare them, as they both have different focuses. BSG just has humans and the cylons and that's it. It's more about examining what it means to be human faced with possible extinction and toeing the line between human/cylon, while doing good social commentary. While the series was very good people are pretty divided by how it ended, in terms of satisfaction.
Farscape involves a lot of aliens, most of the show is aliens, with one main human, John Critchon, with the audience really discovering the universe through him as an everyman. It has more of a sense exploration/discovery, with some commentary thrown in. I'd consider it more similar to Star Trek in that sense and less like BSG. I also consider it more fun then BSG (which always felt very serious to me).
I think BSG might grab you and keep you wanting to see that next episode more to find out what happenes, but ultimately after the fact I find I want to go back and watch past episodes of Farscape more then I ever would BSG episodes. If I was one of those who felt the conclusion of BSG was more satisfying maybe I would feel differently.
