I wouldn't worry, its still pretty tough, also - you won't notice much grime on a navy bag anyway. Only thing these bags couldn't withstand is the business edge of a switchblade IMO
No cover. The first time I flew with it I was worried about it getting dirty but then quickly realized there were worse problems in the world lol. What I did and I'm sure they'd ask anyone to was remove the shoulder strap and put it in the bag. I snapped the handles together and hoped for the best. You can't really put anything more than a simple combo lock on the zipper handles but I didn't even bother. I always keep valuables on me or in my small duffle so I wasn't too...
 Late reply but for what its worth heres a pic of my small and medium duffles packed full at the airport after a 13.5 hour flight from NYC to Dubai. They've flown the gamut of airlines from Emirates on down to some budget asian lines and I've ALWAYS had to check in the medium. Maybe its because I fill it up all the way which is kind of the point...  
Just grabbed a pair of brown 1K Courtlands for $109.99 a day ago!!! They were on sale for $139.99 plus an additional 20% off the sale price at a shop in NYC. Don't know why they were so cheap but the salesman said they were discontinued which I took to mean just that the store wouldn't carry that model anymore.
